The main issue is that the Teensy 3.5 board is 5v tolerant for the inputs whereas the other boards like the 4 and 4.1 are not - they operate at 3.3v. The CUI encoders are 5v devices - that being said I've had many people use a Teensy 4 and not have any issues. It appears that although the CUI encoders need a 5v input the output appears to be reduced enough that its not causing a problem for the 4.0 board. You would also need to make sure to wire all your limit switches to the 3.3v terminal rather than the 5v terminal so that the switch inputs to the board are 3.3v instead of 5v.
