Did you 3d print your structural parts (J2 Arm)? If so, check to make sure you've oriented the J2 arm correctly.
The 3d printed parts are not 100% identical to the aluminum parts (at least based on the build guide). The 3d printed parts have some extra holes on the J2 arm, which can make determining the J2 arm orientation more difficult to determine.
Also, make sure you've inserted to limit switch into the cradle correctly. Hopefully this info helps and good luck!
Pictures were emailed and this issue was in fact the J2 arm was installed in reverse - or was flipped over.
Can you post a picture showing the misalignment? as @matthewfreilich pointed out there could be an orientation issue.
